Slovakia opened the scoring through defender Dávid Hancko in the 5th minute, and David Strelec doubled the lead in the 55th minute.
Slovakia now sits second in Group A with three points, while Germany is bottom with zero.
Earlier reports suggested Jürgen Klopp could replace Julian Nagelsmann as Germany coach.
